2. I didn’t realize it at first (i thought I would be able to integrate the store capabilities into each portfolio item. That doesn’t seem to be the case. So really, if I have a store, the portfolio is unnecessary. I should combine the “portfolio” item with the store item? correct?

1. The default Shop page(Shop – Shop Page) can not be edited directly by BM content builder or WordPress editor, it only displays a default products list. You can only edit some options like cols number or siderbar via theme options.
There is anoher way, you can install a rediection plugin. You have created a shop page via BM builder shop-2, now you can
redirect the default shop link https://www.studiojameshenry.com/shop/ to https://www.studiojameshenry.com/shop-2/
2. The portfolio items are not necessary. The product items can be set as items for Grid or Masonrd Grid list.
What do I do with the SHOP page? Do I make private? draft?
The SHOP page must be public, do not set private or draft

You can install it via WP-admin, go to plugins, add new, search Redirection
install and activate it. Go to Tools>Redirection, click start setup, click Continue.
Add the SHOP url into Source URL, add store page URL into Target URL
